The Spartans' Dillon Cox dove in from three yards out with 11:41 left in the second quarter to put Emporia High ahead, 7-0.
Emporia High added to its lead when Edd Noonan scored on a three-yard run with 6:57 left in the first half, making it 14-6 after Robert Keisler's kick.
Keisler kicked through a 36-yard field goal as time expired to make it 17-6 EHS at halftime.
Junction City drew within five points with a touchdown at the 5:18 mark of the third quarter. Felix Snipes ran it in from eight yards out to make it 17-12. The two-point conversion failed.
Emporia High answered with a 22-yard touchdown run by quarterback Taylor Euler, and after Keisler's kick, the Spartans led, 24-12.
